The suspects, both German nationals and identified only as 26-year-old Daniel P. and 23-year-old Harun Can A., were captured in the southwestern towns of Biberach an der Riss and Schlangen, the Federal Prosecutor's Office said.
The Federal Court of Justice issued a third arrest warrant for 19-year-old German Irfan P., who was already in custody on other charges.
Police carried out searches at the men's homes and those of five other suspects across the country.
"The accused are strongly suspected of running several German-language websites with the label 'Global Islamic Media Front' and thus providing support for foreign terrorist groups including al-Qaida, al-Qaida in Iraq and Ansar Al-Islam, as well as seeking to recruit members or supporters," the prosecutor's office said in a statement.
The GIMF Web sites showed videos and other propaganda material promoting the militant groups, and provided links to similar German-language sites calling for Germany and Austria to pull their troops out of Afghanistan, it said.
Prosecutors said the three suspects were guilty of abetting a foreign terrorist organisation, a crime introduced to the German law books after the September 11, 2001, attacks on the U.S.
Irfan P. and Harun Can A. are also believed to have recruited members and supporters of militant organizations.
Daniel P. and Harun Can A. were to appear Wednesday before a judge who will decide if they should be remanded in custody. Irfan P. will see the judge Thursday.
